There are actually completely plausible explanations for the discrepencies you describe. For example, the arrival of the wise men occurs some time after the birth, by which point they have relocated from the stable.

Also, there is a surprising amount of evidence for even the most bizarre elements of the story, including the celestial allignment that would have produced the massive star. (I haven't got time to get into it all here, but by all means look into it.)
